RPE question

Regarding the beginner template phase 1, the third exercises on days 1 and 3 are deadlifts for sets of 8 and squats for sets of 10 with 2-3 mins rest. I find that the higher reps plus reduced rest in between sets gets me very winded and my heart rate skyrockets. When determining the RPE on these sets, should I take into account how winded I am or purely on how many further reps I believe I can get (because my muscles can still keep going despite my lungs being very winded)? Hope this makes sense.

Either way is fine here, as this will all work itself out within a couple weeks as your conditioning improves - and at that point conditioning will no longer be a limiting factor, leaving you to focus on the strength aspect alone.
